Back when I played games like D&D, they had a concept called "Magic Resistance", which allowed some monsters to have a percentage chance to just ignore spells. The way it worked was that they could ignore the spell, but not consequences that resulted from it, so throwing a fireball at the monster would do nothing, but creating a wall of stone that then topples and crushes the monster would work. I think this is what you're sort of arguing for with spellbane.
First, given all the arguments my old D&D groups used to have about where the magical part ended and the nonmagical part began, this probably isn't a good idea to try on CF. Second, there's a whole can of game balance worms that you're messing with. So I'd say if you want an explanation, the CF-Zen of it, if you will, go with something like Tegid's rationale, that the boulder is inherently magical, as would be the fireball or whatever, and so spellbane can deflect/block it etc. Of course, CF doesn't have the other problem of what happens when you stand just outside an Antimagic Room, and cast a spell into it, thankfully.
